We are using MS HyperV and when I log into the portal it downloads a .rdp file. Which program should I use to open this file?

When you say you are using HyperV, what portal are you referring too? Azure or your own local HyperV? Do you use Virtual Machine Manager (VMM)?

Give us more details on what you are doing exactly from the Pi Thin Client.

When you say rdp what comes to my mind is you issue an rdesktop instruction from the Pi Thin Client (Using either the desktop shortcut or the terminal) and this will open a remote desktop session to your HyperV virtual machine (using Microsoft Terminal Services MSTSC).

you need to modify the Iceweasel/Firefox MimeTypes.rdf http://kb.mozillazine.org/MimeTypes.rdf

so something like:
